xinput shouldn't be used if you're running Wayfire - it gets mapped through xwayland, but only for X applications.
Setting via Screen Layout Editor should write the relevant entry into ~/.config/wayfire.ini asand that should then match screen rotations, although Wayfire has to restart to update the touch mapping settings.
